I spent most of the weekend mapping where I was travelling, by using the pins on the in game map, however when I re logged on thinking it will be much easier to get around all of the pins had gone and I just had the blank map left ?
Kind of confused by this tool and newish to NWN , what should I have done to retain the pins ?

You lose your map when the server you are playing on resets, which happen frequently. This includes both the areas you have revealed, and the pins you have placed. Basically, the in-game map is pretty useless for a long term exploration tool.
If you want a persistant map, you'll have to hand-draw it. It's a bit of work, but it comes in handy, especially when you're new to the world.

You can't.
The pins you place will last untill the server resets and then vanish. This is something that is hardcoded and the Avlis team have no control over.
You can use the pins to help you map, but if you want to actually keep the map you will need to make one outside the game.
Making a map is highly recomended, once you have made it you will be able to screw it up and throw it away, durin the process of making the map you will learn your way around enough so that you don't need a map.
